The application has an installer and the "Remove Previous Versions" flag has already been set as True but files of previous version haven't been removed properly. Also, in the case of uninstall first and then install, it is not updating previous files properly.

You should change version of your installer to one higher version and it will ask you to change product code, select YES.
You need to change both the Assembly Version and File Version items so they both match.
Make sure that you have set "DetectNewInstallerVersion = true" and "RemovePreviousVersion = True".
Do not change your upgrade code, let it be same.
