I haev a business scenario where in production machines UCCAPI client and communicator needs to be run side by side. All custom messages sent via a server side bot application should only be accepted by the custom client application and not by communicator. same way all IM traffic (OC 2007 to OC 2007 ) should be handled by OC only. custom client should completely ignore such messages.

I am not sure from where to start. I believe server bot application should set some headers in the messages such that communicator ignores them and UCCAPI client should look for particular headers.

Just wondering if any one implemented such scnario ...Need you help.

Take a look at this sample from OCS 2007.  It has a UCMA based sender and a custom UCC client.  You will need to rebuild the sample to use the latest version of the UCMA API and the UCC API.
