I'm trying to confirm whether this is known behaviour or not, I've created a script to run at first login after the Retail EPOS unit has been locked down using Custom Shell. I've been following this article https://msdn.microsoft.com/en-us/library/aa376977(v=vs.85).aspx to select the keys which need to be set and are. However as soon as Custom Shell is enabled, and the user automatically logged in with it on, the RunOnce script doesn't run.

I think RunOnce only runs when Explorer.exe runs as the shell. You could setup your script to Run and then have the script delete the registry entry.
