To encrypt a portion of web config, but looks like release agent service account doesn't have enough permissions. I get a failed to open the config file. Is there a workaround on how it can be done?

Could you please provide your release logs here?

You could try to change the agent service account in the Services of your agent, choose Properties, then change the Log on account. Use a account which could access to web.config file.
