I could not find this in SQL 2016 BOL, please provide a link that I may have missed.

(I could test this all myself but asking here would save me some time, I hope! 8^))

Question: does Query Store work with Always-On read-only replica secondary databases?

If so - does the primary ship database Query Store data to each Replica/Secondary or does each Read-Only secondary replica database have it's own "live and kicking" independent query store which I can use for local tuning, plan forcing, etc? Can I change the local Query Store parameters on secondary/replica to suit the secondary read only activities?

Hi Yuri,

Currently, there is no official online article referring that if it supports to use the Query Store functionality with Always-On secondary read-only databases or if primary database ships Query Store data to each secondary replica.

Regarding to this issue, personally, I would recommend you submit a request at https://connect.microsoft.com/SQLServer.
