I set appointment.AllDay = true and setting StartTime to 00:00:00 as described in the API reference:

"When creating an appointment with AllDay set to true, you should set the StartTime of the appointment to midnight (00:00:00)."

After adding the appointment using AppointmentManager I then go to the Calendar app to view the appointment.  The All day property is not checked.  I've verified the same thing occurs when creating an All day appointment using the UWP sample app.
