I have found that if I run a Pair in which one of the folder locations is a mapped connection which hasn't been logged into, the drive location will change and the only way to resolve it seems to be to delete the pair and re-create it. Is there another way round this?

I am not very clear about what do you mean "hasn't been logged into"?
If  you mean you want to change the created map connection, use edit way to re-map it to a new location,  before your running sync, you donot need to delete and recreate this folder pair.
