It seems sometimes I am getting an ItemNotFoundException from the following call:

LyncClient.GetClient（）。Self.GetPhone（ContactEndpointType.WorkPhone）

Are you capturing Lync events in the log? There can also be events captured in the Windows Event log if you turn that option on. If you have not enabled both types of logging, then turn them on. When the ItemNotFound exception is thrown again, the details will be captured in the logs.  You may find the answer by reading the logs. If not, then you should contact the Lync Developer Support team.
