I packed my Commerce site using site packager. When I unpacked it on a diffrent machine it created the site and the catalog. All the virtual catalogs in my original site are appearing as base catalogs in the new unpacked site.

How can make sure that virtual catalogs remain virtual catalogs in the new unpacked site?

I was not aware of this issue... seems related to the sitepackage tool, I am not a fan of PUP packages.

what you can do now to have back your correct catalogs is to do a Full Catalog Export from the original Site and a FullCatalog Import from Catalog Manager on the site that you are trying to restore.

or if your catalog is really big you could consider the idea to migrate data with SQL backup of the catalog database, anyway I would recommend the  first solution..
