I am trying to run a UCMA trusted application on a host. 

I ran the Bootstrap command after installing the UCMA SDK and it completed successfully. 

Now I still cannot run any cmdlets using the Lync server management shell. It says access denied to xds database.

So firstly what could be the issue? (I never ran the Lync Deployment Wizard on this host - since its not going to run the Lync server, but just a trusted app)

I am on the same domain as the lync server.

Also, I am unable to understand clearly, how exactly is my host supposed to know which lync server it should be communicating with? Where do we configure that?

If you want to run cmdlets, after configuring the machine in the topology via TopologyBuilder, you should run Lync setup and have it configure the machine.

The Lync Setup configures a machien for all the roles, including as a Trusted Application host, it is not only if you're installing Lyns Server on the machine.
