I have created a WES7 build using Microsoft built in Settop box template which makes Windows Media Center as a shell. When i pulgged in USB pen drives, all the pen drives are detecting at OS level but Windows media center detects only few  of them and does not recognise  all makes like Transend /Kingston. Any ideas why?

Have you tried to see if this scenario is also present in Win7? That will tell us if this is a media center issue or a issue with the template.
