it looks like NHibernate requires .NET so its not able to work on Windows 10 IoT Core

if so is there any pre-requisites to be able to run my application on WIndows IoT?

the documentation part "Writing apps" http://docs.microsoft.com -> Windows -> IoT/Docs -> Writing apps/Introduction will give you an overview about supported app types

Can I install windows service on Windows IoT

on ms-iot github account https://github.com/ms-iot/samples you will find a service template (IotCoreService)

Also I would appreciate if you can provide me with any documentation for sample Desktop application running on Windows IoT.

no Desktop app support, Windows 10 IoT Core is a UWP centric OS and UWP apps are its primary app type (and it has no desktop) http://docs.microsoft.com -> Windows -> IoT/Docs is the right starting place but
