was just wondering if anyone else has the following problem and/or has come up with a solution.

When I lift a leg slowly (like stepping up on step) the knee and ankle joint positions don't seem to move smoothly with my movement.

There will be some level of noise/jitter in the system given environmental conditions and noise. You will need to apply some level of logic to account for occlusion of joints that naturally occur(foreground objects casting IR shadows onto areas of the body where joints may be). Each joint has a TrackingState property that you can use to determine how you want to use the data.
