If you have a Test Project that is under Version Control and multiple users add new Coded UI tests, the UIMap.uitest file gets amended with the user's GUI components he or she interacted with.

When the user tries to check the changes back in, there is no option to merge the maps. Am I missing a step?

Yes, you are right - in such cases merging the .uitest file is the only option.  The multiple map is good feature to workaround this feature.  Each independent screen can be separate .uitest file.  This feature supports both hand-coding and complete set of tools like recorder etc.
