When attempting to set-up a portfolio analyses, the Driver Prioritization dropdown in the Define Properties section is blank even though two driver prioritizaions have been defined in the driver prioritization section.  Do these have to be defined elsewhere?

Are you using departments and have you selected some specific departments for those existing Prioritizations? Are you sure you have created Prioritizations, not Drivers? The only potential reason I can think of for your issue is departmental filtering.
