I'm attempting to set up web to app linking following these instructions: https://docs.microsoft.com/en-us/windows/uwp/launch-resume/web-to-app-linking

The web to app links work perfectly but only in the Edge browser (it also works if I pass a link into the Run.exe). In Chrome, Firefox, and IE 11 the links redirect to the webpage without even asking if I want to open the app.

Starting with the Windows 10 Creators update, supported links that you click in Edge will launch the corresponding app. Supported links clicked in other browsers (e.g. Internet Explorer, etc.), will keep you in the browsing experience.

Edge has the setting named Open sites in apps. then when you click the link in the Microsoft Edge browser, it could open your app installed. But in other browsers (e.g. Internet Explorer, etc.), it can't do this behavior.
