We have a very nice 4 server AppFabric Cache Cluster used by our external website.

Our services tier is now interested in AppFabric caching as well.  We suggested that they share the Cache cluster, but they both are concerned that implimentations by one group will effect the other.  Which is true....  When we deploy to the website, we do indeed have to refresh the cache.

We do this by stopping the cache cluster and restarting it.

Although in my mind the bigger concern is that if the services tier wanted to reset the cache, they would kill sessions and lots of other functionality on the web front end....

It may be a bit of a hack, but you could use the Remove-Cache command to flush it, and the Add-Cache command recreate it.
