i want to handle a event when new project in pwa created, this handler will create certain folder structure in pwa document directory..
Their should be a  one master template folder structure with user rights which has different subfolders too...

Can't you simple put the document structure in the workspace template and remember to 'Include Content' when creating the site template?

As for adding the security, if that is not maintained in the template, perhaps look at using a scheduled site workflow to push the permissions in?
