I have Project Server 2007 SP 3 installed and MS Project 2007 SP 3.

I create proposal project, then i create task in it with not zero duration(2 days) and make it milestone. After that i assign it to some person. Then person fills his timesheet and import in my tasks page and submits(so task now how not zero actual work). All works fine till this moment, in project center tasks are displayed like milistones. Then i convert proposal to project and try to open it MS Project. For some reason MS project resets milestone flag in task.

The scheduling engine in MS Project will not allow a milestone (0 duration task) to have work assigned. Once work is assigned it means that the task also has a non-zero duration.

you can go in and set the "milestone" flag to true which will have the gantt bar draw like it was a zero-duration task but behind the scenes it will still have a duration
