I see projects list shows up in project center view and in  "Available Projects" list box in manager category security setting are different. I also see the Project list appears is different that shows up   on clicking of delete object from the  project center view, No. of project appears on selecting the delete object  is same as it appears in "Available Projects" box.

I checked the permission are same and no filter applies on the project center view, I have applied the administrator rights and All category level permissions are set for the user in Manage category.

 What should I check?

Using View effective rights tool from Project Server 2007 Playbook, may help you to identify whether its security issue or not
