I was having difficulty with getting better quality out of my encoder without skipping too many frames, so I thought I'd ask for best settings to utilize the 8 core xeon processor and get the best 360p quality. Anyone has good settings to share?

I'm not sure there ever is a "best" setting. It's pretty much always a sacrifice between bitrate and quality. I would try using the A/B compare settings within Encoder to see which bitrate / quality you find suitable. You can start off with one of the 480p presets and lower the height to 360p and reduce the bitrate accordingly if you want a smaller size.
