I already found out that this bug only happens in the new Portal, and that it has been raised on User Voice:

I tried it with the old management console and my private github repo was listed.

The github account is daniel-kun, the private repo I wanted to use is named "guess-what".

(By the way, here is the site I am building, maybe you like it: http://guess-what.azurewebsites.net/ it will be available as "guess-what.io" in a few days)
