I would like to inforce WIT association for CheckIn. For that, I have already enabled the Work Item Check-In policy.

This is by design. The "OR" clause states that in the first rule that you should get alerts for any check-in in that team project, independent of the second clause values.

The second with an "AND" states that in addition to the team project value, you should check whether the Associated work item is empty. Since you are associating a work item, you will get no email.

The real problem is that the original rule has been modified. By default, a check-in override policy rules looks like the following:

The "Policy override comment" field is the one that needs to be checked. I tested this with Update 3 and 4, not 5.
