Is there a way I can get ADFS 2.0 to regenerate my web.config file on the ADFS server as I've mistakenly overwritten the working copy. I'm running with an ADFS 2.0 Proxy in front of it which is allowing federated logon to work fine, but I want to try and login directly to the ADFS back-end with an internal client, rather than thru the proxy, hence the question about whether it's possible to get ADFS to rebuild the web.config...

This is not possible unless you re-run the Initial Configuration Wizard (undesirable solution). I suggest standing up another server, install AD FS 2.0, run through the ICW, and copy the web.config from the web root.
