Someone showed me that is you click Site Permissions on the left side of the screen and click "Groups" you get taken to a window that says SITE NAME * PEOPLE AND GROUPS.

From what I can tell permissions aren't being assigned, but since this was supposed to be a secure site I wanted to double check before I start putting content up.

You can go to Site Settings>>Site Permissions>>Groups, or Site Settings>>People and Groups to access to People and Groups (groups.aspx) as you know.

A SharePoint group is a collection of users who all have the same set of permissions, or permission level.

You can grant permissions, edit and remove group permissions in the ribbon in Site Permissions.
