In my option, asmx Certificate authentication is inherited from IIS certificate authentication which implements security by Mutual SSL Authentication. It will valid the certificate itself which means it’s peer trust. We could not change it to achieve Chain trust.

For a workaround, I would suggest you try WCF Chain Trust.
