I don’t think you are missing something.  It sounds like you are doing everything correctly.  We haven’t heard of this problem before.  Let’s see if we can get it figured out.  (An article on the Windows SDK Blog tells how to use the tool and how it works in detail http://blogs.msdn.com/windowssdk/archive/2008/03/01/integrating-windows-sdk-and-vs-with-new-sdk-configuration-tool.aspx.)

You said you received this confirmation message, "Running the command line integration tool claims to have successfully set version v6.1 as the current version for Visual Studio 2008."  The mention of Visual Studio 2008 is a bug, unfortunately.  The wrong version number is returned, but it does not affect functionality.

I can see that you launched the tool in GUI mode (because you were able to select an option).  Can you try to launch the tool from command line from within the Windows SDK build environment:
