I am trying to change the Site Master page only, but the changes doesn't work unless I update System Master page as well.

How can I update only Site Master page, keeping System Master page as OOTB.

You can do as follow steps:

1. 在您的网站上启用发布功能

1. Enable publishing infrastructure feature at top level site.
2. Enable publishing feature at your  site.
3. Under your site, click Site Actions>Site Settings>look and Feel>Master Page.
4. In the Site master page section,  select your customized page. Don't change the next 2 options below it.
5.
