I've recently converted my solutions to 2012.  On a whole it's okay, however one problem/change is really bad and I hope there is a fix or workaround.  I publish to servers using FTP Publish. In 2010 if the 'delete' option was not checked Publish would sensibly only update the files that had changed.

Is Delete all existing files prior to publish is unchecked in your deployment profile Settings (I thought so based on your wording - just making sure)?

If you select one of the files you notice the issue with in Solution Explorer, then look at the Properties, under Advanced is the value for Copy to Output Directory set to Copy if newer?

If not, you should try changing that setting.  I imagine they are currently set to Copy always.
