When I upload a document of 500MB, the site collection's size increases by 500MB and when I edit the document, the size increases again by 500MB. As I am using SharePoint 2013, with Shredded storage enabled, the site collection size is still increasing with the document size and not with the change in the document.

I would tell you have versioning enabled. Every change made make new version of document.
