First have a backup of your 2003 website and then use the migration wizard provided by the Visual Studio 2008 and convert your website to 2008.
It would be better you convert the website and then let us know if you are facing any issues.
You could refer to this Migrating article for known issues with migrating to VS 2005. It's not different to VS 2008.
