I am having 2 WFE's and 2 App servers.

Patching is done and I need to run PSConfig + restart on each servers. We have Network Load Balancing activated for both WFE's only.

So I have used load balancing to move production traffic to WFE 1 and run PSConfig + restart on WFE 2. Same I did for WFE 1 by moving traffic to WFE 2.

Now  for App servers we dont have NLB. So how can I shutdown App servers. Though I am doing this activity in off peak time - Will it affect the farm for some users if I do App2 activities directly? How to do above activity on App servers one by one without taking production down?

Your site will be up and running while you take any app server down, however the service application which are running (hosted) on those service will be affected while you run the PSConfig. Better option is to start the services on one on one app server which is up and stop the services on other app server where you want to run PSConfig. Once done then do the vice versa.
