I'm trying to understand what the downside would be to using SharePoint groups.  So far, it seems easier to use SharePoint groups since you define the group in one place, and use it in multiple instances.

That makes absolutely no sense. Audit is easily done regardless of using SharePoint Groups or not; in addition, SharePoint Groups are the preferred way to organize permissions.
