We are getting a "user not found" error when accessing the personal site of a user who left the company a day ago.

We are running the "Mysite clean up timer job" which allows 14 days to delete the site after the user is removed from AD. However the site is not accessible, when I looked up on this error, I see this is a known error on SP 2013 fixed in the SEP 2015 CU (KB3085481), however are on June 2016 CU (KB3115174) way ahead, but the issue isn't fixed yet.

When a user leaves the company their User Profile is deleted, their manager is made a Secondary Site Collection Admin, and their MySite is marked for deletion. This all depends on a number of things.

I would check the site collection in Central Admin and make sure that the manager got assigned correctly. There are lots of reasons why this might not happen or might not be the person you think its going to be. Even when it works only that one person will have rights to the site and only if they use the link in the email they've been sent. If they just try to navigate to the site, without appending the path you specified, then they will get an error or be re-directed to their own site. They have access to the site, but the home page has a re-direct on it that will prevent them from accessing the home page. So they have to navigate directly to the document library or to the site content page.

Whatever is going wrong you should be able to give anyone who needs access to the site by re-assigning the site collection admin role in Central Admin.
