I'm posting this as much as a warning to other users as to ask for any explanation or fix for this issue.

As the Configuration Server is extremely underutilised, I decided it'd be a good candidate to meet a file store requirement we have. I added an additional 200GB vdisk and transferred the data across.

As the data is a very good candidate for deduplication, I added the dedupe role to the server and noticed that after restarting the server replication for the VMs was failing and did not recover. After monitoring for a couple of hours to make sure it wasn't a temporary problem I removed the dedupe role and replication resumed.

I've since added and removed the dedupe role (again without actually configuring it) and have confirmed that when it's present replication between the CS and Azure fails.
