This is the first case of this happening I have encountered in our organization. We are currently on a SharePoint 2013 Foundations version. The document library in question contains over 7,000 files. Versioning control for major version only and files require check out and check in to edit.

Several users have said that they check out a document, make edits, save, and then check the document back in. When they or someone goes back in the view the changes in the latest version, it actually brings up the previous version but shows it as the most current version in the version column. The changes will eventually show up after about a day.

Did you enable "Content Approval" on the library?

So, for your issue, please check the above. If you enable Content Approval, you can disable it or set Draft Item Security to "Any user who can read items".
