I have a web app with a folder I need to delete. The folder contains approx. 200.000 files.

If I try to delete it using FTP it fails. If I try using KUDU it times out.

I suggest you to refresh the browser once and try using KUDU tool to delete the folder as shown in the below screenshot.

you can easily delete a whole folder using rmdir /s /q. Also, you may refer the following document link to get more info on KUDU.
