I have a workflow in SharePoint 2010 that amends permissions of the list item when an item is created. The Permissions for Item are unique to the item creator and his manager. Once an item is created, the permissions are correctly updated. The manager is assigned contribute rights but he is not able to view the item when he opens the list.

From your description, Manger with contribute permission on the list item can't see the item.
