I am setting up an intranet using SP2013 on-prem and just wanted to know what the current best practice is re - adding the intranet site to local intranet or trusted sites in IE via GPO

Are there any drawbacks/ considerations for each? I am thinking of using Trusted sites as this has the lowest security setting

Yes it better to assign the SharePoint URLs  in the Trusted Sites zone, and set the Trusted Sites zone logon options for the setting Automatic logon with current username and password. You can configure Group Policy for Internet Explorer.
