I am .Net Developer now I am in new project implementing iBatis Framework. In this project we are using Java Application as Front end and Back end as Sql Server.

You should be aware though that there seems to be some splitting of the iBatis camp. Several of the members have started developing myBatis[^].

I have no idea what the argument is about, nor which version is the better, but you should be aware of it.
