The trick is to use proper alias, for the parent query:

mainQuery
    .WithSubquery
       .WhereExists(QueryOver
         .Of<myTable>( () => R) // the Alias in place
         .Where(mt => mt.ForeignKey)
         .WithSubquery.IsIn(QueryOver.Of<otherTable>().Where(c => c.Id == R.SomeId)));
