Okay, regarding my previous comment, I now found a solution.

It seems toFile bypasses $skipXMLDeclaration whereas toString doesn't. So the following works:

$XML::LibXML::skipXMLDeclaration = 1;

my $doc  = XML::LibXML::Document->new;
# create your document

print $doc->toString;
