wkhtmltopdf will work on Azure VM's but not on Azure Websites. I have been in direct contact with the Microsoft developers about it as I ran into the same problem on Azure Websites. The solution is to create your own cloud service on a VM. I created one http://www.html2pdfrocket.com/ which solves that and I made it freely available for commercial use, as Microsoft have sponsored the hosting.

I've eventually had to limit this previously free service by charging new users a small fee for more than >200 conversions each month, which also helps towards the extra server clusters added for load given the # of signups - so now only about 97% of customers are free, sorry if you missed out. Either way, it's easy enough to create your own service on a VM if you wish to do so yourself.
