how exactly you developed custom master page: in Visual Studio or Sharepoint Designer? If you developed it in Visual Studio you need to package it to wsp package (right click on Project node > Publish > file system) and deploy to the server via Add-SPSolution and Install-SPSolution mcdlets. If you developed it via Sharepoint Designer - download master file first to the local file system and then upload it to the production site (Site settings > Gallery > Master pages).
