we have a 365 E3 subscription and an Azure subscription. in our 365 we have a custom domain (say mycustomdomain.com).

now we like to join servers (Azure VM's) to our custom 365 domain (like server01.mycustomdomain.com) and use the domain services from within that server.

Your Office 365 subscription is totally separate from any Azure resources. It has a separate Azure AD instance used for IAM purposes, which is not the same as having an AD (or Azure AD DS instance). So you will need to spin up either a new VM/Domain controller in Azure or use Azure AD DS, depending on the type of applications you want to migrate.
