As per your questions, I believe it should support multiple directories. I have seen no such thing that states it doesn't. As per uploading CSV files automatically, that would be up to you to design. So it would depend on how you are going about the whole process. From my understanding you could use a few options such as a Function or a powershell script to run and check for files and if a file exists upload it to the server.
