I'm currently in the process of setting up MFA for a tenant consisting of 1300+ clients and they are asking that end-users only use the Microsoft Authenticator application when verifying themselves through MFA.

Yes, you can disable certain methods like SMS. The only caveat is that this will apply to all users and you cannot set it up per-user.

Enable and disable verification methods
1. Sign in to the Azure portal.
2. On the left, select Azure Active Directory > Users 
3. Select Multi-Factor Authentication.
4. Under Multi-Factor Authentication, select service settings.
5. On the Service Settings page, under verification options, select/unselect the methods to provide to your users.
Click Save.
