Hi,

Most of us (moderators or Project experts) on this forum are working on Project since a decade (even a couple of decades) so it'll be quite difficult to transfer our knwoledge on a post. I'd suggest you to start reading a book like this one: The Ultimate Application Administrator's Guide for Project Online.

That being said, short answer is: do workshops with the stakeholders (all stakeholders: managers, top management, portfolio managers, resource managers, project managers, team leaders, team members, PMO, ...), understand the processes, translate those processes in MS Project language. Meaning define project types, departments, custom fields, templates (projects and sites), workflows, WBS, reporting, security model.

And most important, put in place a transition strategy and a change management strategy with a strong support (top management).
