We followed secure deployment while installing commerce server. When we open Customers and Orders Manager it is asking the credentials only for the CatalogWebServcie and skipping the Profiles and OrdersWebService. Are we missing any thing.

How did you say (on what basis) that the tool has asked credientials for catalog service but not for profile / order web service? If you are under impression that the application asks credientials three times then your understanding is wrong.
