I have found a lot of good tutorials on making organizational charts, and I've found lots of good tutorials on making custom shapes and stencils. What I haven't been able to discover is, how in Visio Pro 2016, can I make a custom stencil with behavior like the built-in organizational chart features (such as, dragging one shape on to another to create a new subordinate).

All the smarts are in an addon that is built-in to Visio. The addon expects shapes of a certain structure and format, so there is not a lot that you can do to change things really.
